pdfresurrect - PDF Analysis and Scrubbing Utility

PDFResurrect is a tool aimed at analyzing PDF documents. The PDF format
allows for previous document changes to be retained in a more recent
version of the document, thereby creating a running history of changes
for the document. This tool attempts to extract all previous versions
while also producing a summary of changes between versions. This tool
can also "scrub" or write data over the original instances of PDF objects
that have been modified or deleted, in an effort to disguise information
from previous versions that might not be intended for anyone else to read.

jack-audio-connection-kit - The Jack Audio Connection Kit

JACK is a low-latency audio server, written primarily for the Linux
operating system. It can connect a number of different applications to
an audio device, as well as allowing them to share audio between
themselves. Its clients can run in their own processes (ie. as a
normal application), or can they can run within a JACK server (ie. a
"plugin").

JACK is different from other audio server efforts in that it has been
designed from the ground up to be suitable for professional audio
work. This means that it focuses on two key areas: synchronous
execution of all clients, and low latency operation.

EMBOSS - The European Molecular Biology Open Software Suite

EMBOSS is a new, free Open Source software analysis package specially
developed for the needs of the molecular biology (e.g. EMBnet) user community.
The software automatically copes with data in a variety of formats and even
allows transparent retrieval of sequence data from the web. Also, as extensive
libraries are provided with the package, it is a platform to allow other
scientists to develop and release software in true open source spirit.
EMBOSS also integrates a range of currently available packages and tools for
sequence analysis into a seamless whole.

sdparm - List or change SCSI/SATA disk parameters

SCSI disk parameters are held in mode pages. This utility lists or
changes those parameters. Other SCSI devices (or devices that use the
SCSI command set e.g. some SATA devices) such as CD/DVD and tape
drives may also find parts of sdparm useful. Requires the linux kernel
2.4 series or later. In the 2.6 series any device node the understands
a SCSI command set may be used (e.g. /dev/sda). In the 2.4 series SCSI
device node may be used.

Fetches Vital Product Data pages. Can send commands to start or stop
the media and load or unload removable media.

Warning: It is possible (but unlikely) to change SCSI disk settings
such that the disk stops operating or is slowed down. Use with care.

expat - An XML parser library

This is expat, the C library for parsing XML, written by James Clark. Expat
is a stream oriented XML parser. This means that you register handlers with
the parser prior to starting the parse. These handlers are called when the
parser discovers the associated structures in the document being parsed. A
start tag is an example of the kind of structures for which you may
register handlers.

Unbound is a validating, recursive, and caching DNS(SEC) resolver.
The C implementation of Unbound is developed and maintained by NLnet
Unbound is designed as a set of modular components, so that also
DNSSEC (secure DNS) validation and stub-resolvers (that do not run
as a server, but are linked into an application) are easily possible.

perl-Makefile-DOM - Simple DOM parser for Makefiles

This libary can serve as an advanced lexer for (GNU) makefiles. It parses
makefiles as "documents" and the parsing is lossless. The results are data
structures similar to DOM trees. The DOM trees hold every single bit of the
information in the original input files, including white spaces, blank
lines and makefile comments. That means it's possible to reproduce the
original makefiles from the DOM trees. In addition, each node of the DOM
trees is modifiable and so is the whole tree, just like the PPI module used
for Perl source parsing and the HTML::TreeBuilder module used for parsing
HTML source.

R - A language for data analysis and graphics

This is a metapackage that provides both core R userspace and
all R development components.

R is a language and environment for statistical computing and graphics.
R is similar to the award-winning S system, which was developed at
Bell Laboratories by John Chambers et al. It provides a wide
variety of statistical and graphical techniques (linear and
nonlinear modelling, statistical tests, time series analysis,
classification, clustering, ...).

R is designed as a true computer language with control-flow
constructions for iteration and alternation, and it allows users to
add additional functionality by defining new functions. For
computationally intensive tasks, C, C++ and Fortran code can be linked
and called at run time.

ncl - NCAR Command Language and NCAR Graphics

The NCAR Command Language (NCL) is a free interpreted language designed
specifically for scientific data processing and visualization. NCL has robust
file input and output. It can read and write netCDF-3, netCDF-4 classic (as
of version 4.3.1), HDF4, binary, and ASCII data, and read HDF-EOS2, GRIB1 and
GRIB2 (as of version 4.3.0). The graphics are world class and highly
customizable.

As of version 5.0.0, NCL and NCAR Graphics are released as one package.
The software comes with a couple of useful command line tools:

perl - Practical Extraction and Report Language

Perl is a high-level programming language with roots in C, sed, awk
and shell scripting. Perl is good at handling processes and files,
and is especially good at handling text. Perl's hallmarks are
practicality and efficiency. While it is used to do a lot of
different things, Perl's most common applications are system
administration utilities and web programming. A large proportion of
the CGI scripts on the web are written in Perl. You need the perl
package installed on your system so that your system can handle Perl
scripts.
